I don't remember if this was in the Atmos scenereo, but can the player, from a mission, be assigned to escort a ship or a fleet from one planet to another in a different system? I'm just curious.

Yes, it involves setting up special ships the player is assigned to protect, that have the default ai to protect player (so they show green in radar and fall into formation), then give the mission a returnstel. All the player has to do is land there, and if any of the ships die, the mission is failed. I cant actually remember this being used in Nova, but yeah, it would be the same as the missions from Ev and EVO

After that, you have a choice of whether you want the ships to escort the player, or ignore them (1 or -1 in the ShipBehav field). And yes, it does happen a couple of times in the stock scenario (a couple of cases of escorting important political figures, an early Vell-os mission where they don't tell you that you have to keep your fleet intact, but you do, and so on).
