Depends. As a general rule, you can only have one plug modifying each "part" of the game, unless a plug's documentation says otherwise. So there's nothing stopping you from using, say, EVSO Override (replaces the planet graphics) and A-Radar (replaces the ship targetting graphics) together at once, since they affect completely different parts of the game.
But you wouldn't want to try and use, say, Secession (adds new missions, ships, and graphics) together with, say, F-25 (which also adds new missions, ships, and graphics). They'd probably conflict with eachother, and cause Bad Things to happen to EVO.

Double-clicking EVO is the accepted way to do this, although it might work either way.
