Should warships be dark (dark blue, dark gray or black) or light (white, other colors) in coloring? I've seen cruisers/fighters... in plugs that are of a color so dark that they are very hard to see. The only way to "see" them is by using targetting sensors.

You mean like the Guild Terminator (black/very dark gray) owned by the Guild of Mercenaries and Bounty Hunters in "Realm of Prey"? They're the good guys, and most of their ships are dark.

Hmm, I always found the Rebel Cruiser to be darker in color than the Confed Cruiser...
Also, to fix the being-able-to-see-dark-ships problem, I sometimes turn up my contrast when playing the game, especially important under emulation on a uncorrected-gamma-PC. (man, I'm going hyphen-crazy today, aren't I?)

I prefer lighter colors overall. But it depends on the ship. I don't think anyone wants an electric pink Kestrel.

An electric-pink Kestrel? Well, if Shirley Muldowney owned one, I don't doubt for a moment she'd have it painted hot pink! As for darker=eviller (is that a word?), I don't necessarily agree. The Russian Consortium's ("E3:Endgame") ships are/were dark (same graphics as the Faction ("RoP") and the Querin (EVO's "F-25"). Only the Faction were evil. Although, now that I think about it, the ships used by the RusCon and the Querin were more "silvery" in color than black.

Regardless, it would seem most "evil" ships are a darker shade.
Darkness is used for stealth, and stealth is good for warships.

Probably it seems. But it doesnt necessarily happen in the game. Confeds are light blue even if they are evil.
