A well-piloted Rebel destroyer can be a much more deadly tool, since with a few upgrades it can pace fighters and doesn't act like a big floating target once its missiles are gone. Plus, it's about 1/3 the price of a Kestrel but can take one out with ease.

Hey, so are you saying the destroyer can be better than the cruiser because of maneuverability and size? Plus, it's very cheap while still a deadly weapon? Herm - Well, I think the Rebel Cruisers size is fine, plus I can upgrade it's speed, right?

Right, but it'll still be pretty slow and will take 3 days per hyperjump.
Speed I don't mind too much, but three days per hyperjump? That's gonna' make the UGE missions real tough.....

Hyperspace speed depends on mass, which is shown in "ship stats" in the shipyard. Ships with very large mass, like the Bulk Freighter and Confed Cruiser, will take 3 days, those with medium mass (Argosy, Corvette, etc.) will take two days, and those with little mass (Lightning, Courier, etc.) only take one day.
It's possible to create an outfit that decreases your hyperjump time, but none were used in the game (they are found only in plugins.)
Currently i own a rebel destroyer with some tight upgrades. I forgot what planet the thrust/manuverability upgrades were but it was directly east of levo, i think, it can outrun missles which is extremely handy. Get some flares and your good to go.

There are other planets that sell the upgrades too, not just the one east of Levo. (Whatever it was called.)
My favorite places have always been Palshife (Rebel HQ) and Port Oread, directly south of Sol. (Sol->Tau Ceti->Antares->Mentos->Tiber).

I like crushing feds with my ships mega speed and fighters. Its pretty fun eating 12 boxes of cheese-its, 45 cokes, 15 doughnuts, and some ice-cream while spending 6 hours taking over sol. Palshife is pretty cool but for some reason im always attracted to Spica. (shruggs)
The Reb destroyers are the best ships in the game when you upgrade them with shield boosters, armaplast, engine upgrades, huge number of missles/torps, etc. I took out two 'Fed cruisers using laser cannons, turrets, and torpedos without using Monty Python. The Reb cruiser is good but somewhat sluggish. The mantas on the cruiser can be used as external missle racks; send them out; order them to fire off a salvo of missles; recall them; repeat as necessary.
I love my little Rebel Cruiser. It's slow, but it can do some serious damage and has all upgrades. I've always liked Palshife for god knows why, Earth and that Starport next to it for selection, and if I don't want to fight Spica for their selection.
