I recently took to the Confederate mission string against my better judgement. I completed it and bought the cruiser to try it out. I then proceeded to Palshife to get speed upgrades. When I got there I could also buy the Rebel ships, but could not buy any upgrades at any planet(missiles, torpedos, or anything else).

The mission bits set by the final confed mission allow you to buy Rebel ships and upgrades. I've never had a problem with the other outfits available on palshife. Sounds like a bug that's unique to your configuration/copy of EV. You might want to consider saving your pilot file and reinstalling EV before you run into any more serious problems.
