Lets say that I modified the Nastiroid shooter to fire Cantharan Carriers which when created, become under the computers control. Why then, do half of them appear hostile to me, half of them appear neutral to me,and both instantly set about blowing the living daylights out of each other?

I don't know why some are hostile, but the hostiles and neutrals always try to kill each other...

'Neutral' should be renamed to 'psycho', since anything neutral will attack anything (i.e. zerbilite).
What you're experienceing with the 50/50 thing is a refference flag bug that's currently being worked on I believe.
I also modified that to shoot transports at your planet, part of a level called 'Galaga'
