I've never done the Confed missions after doing the Diphidia missions before. This time, I did the Diphidia missions first... and the Rebels all offer me missions, but I can't get the Confed string no matter what I do. (For the record, my rating is Dangerous and I'm in good standing (at least Decent Individual) with all Confed planets. What could be wrong? Does doing the Diphidia missions make it impossible to get the Confed string or something?

Well, if the Rebels are offering you lots of missions by now, it may be too late to join the Confeds.
Both sides have an "initiation" mission that gets you "in." Once you complete (not just get, but complete) a side's initiation mission, you'll only get mission offers from that side from that point on.
They're pretty similar; the Rebel one is called something like Deliver Rebel Parcels and the Confed one something like Transport Confed Documents.
Hopefully this helps. I'm pretty sure it isn't because of the Diphidia missions.

I haven't done the Rebel parcel delivery mission yet. The only missions Rebels offer me are the 'usual' kind- destroy Confederate executive, weapon delivery missions, etc. Haven't done those, either.

You should only be offered those missions if you joined the Rebels. If you are receiving missions from Clotho Prime to deliver weapons, then you have definately joined the Rebels! The major Rebel string is at Palshife, you might need to eliminate a few more Confed Exec's or defend the planet, to get further along. Or try this: head to Palshife and accept the first mission from the Bar. If it isn't part of the major string, then click on the bar again to see if another mission comes up. Then abort the first mission. Sometimes that helps.
If want to join the Confederation, and you have only just started playing, start over with a new pilot and hang around Luna and Mars.
