Winning the right to a Confederate Cruiser/frigate after the alien cruiser battle. I wasn't happy with the handeling of both the forementioned. Taking the Rebel Cruiser on the other hand has proved a good choice. However, I find that the Confed's attack me at every given moment, not surprising really. Not accepted by the Rebels for simply owning one of their cruisers I hang out in Rebel spacebars picking up the odd mission as and when they are offered I wait for the big break of a Rebel string. However, this seems to be taking sometime in coming, I took new ID to wipe the slate clean and refuse most missions still offered by the Confed's. Would any of you who have been where I seem to be agree with my approach to this problem. My gambling debts are mounting.

Once you have completed one main mission string you cannot do the other one with the same pilot file. What you could do though is start a new pilot file, accept the 'transfer confed parcels' mission, and then take the 'transfer rebel documents' mission before completing the confed mission, allowing you to simultaneously do both mission strings and therefore have access to the tractor beam, cloaking device and tractor beam.

Ah! now it all makes sense. I think I understand what you are saying I must do. I will give it a try.

The reason why you can do both strings in the beginning of the game is because the rebel mission string is only cut off once you complete a confederation. But if you accept them both and then complete them both you can still continue both mission strings because the game is designed that only the rebel introductory mission is cut off - but since you already have it you can continue the string as if nothing happened (as long as you maintain a good legal record on both sides either by maintaining a close balancing act of destroying confed and rebel ships or by blowing up lots of pirates )
