Lethe, because they are closer to the pirate planet in which you can disable and steal alot of ships.

The only difference in ships is that Lethe uses Rapiers, while New Cydonia uses Lightnings.
I believe that Lethe pays 10,000 credits more for the defense mission, has a shipyard, and a more hospitable planet. I tend to like them better.

I believe that one side uses Lightnings, and the other side uses Rapiers.

As for Lethe, I think that's actually one word for hell, or a guardian of hell, in some mythology... (Greek maybe? It's in the Aries system) Seems like the planets got each others name, as Lethe is pretty nice while New Cydonia looks rather hellish.

Well, I choose Cydonian. Why? Because they sound like a race that may be like the Klingon. Plus I like the Cydonian in my upcoming Plug-In. Yep, that's right: I'm going to have strings for every government including Lethe, Cydonian, and Pirates.

I haven't been in that area of the galaxy for awhile, but I remember the Cydonian and Lethe ships having different characteristics in terms of weaponry and AI behavior aside from using different ships sometimes.
For the record, Lethe is in the Lethe system, and New Cydonia is in the Aries system.
