Ok, first question. I don't know how, but I'm working for the Mafia. If I attack a civilian ship, will the mafia get mad at me? If i attack a pirate ship, will it get mad at me? I know it won't get mad if i attack weave. And, I think it will get mad if I attack Terran. Thanks in advance.

The Mafia is allied with the Terrans. They will get mad if you attack an Empire ship, and if you attack civilian ships.
The Triad is allied with the Weave in the same way.

Ok, thanks. But what about pirates? I don't see exactly see the mafia attacking pirates every time they are in the same system.

If you read some of the documentation, you'll find that not all pirates are alike. You've no doubt noticed some factions with names like 'Darkside' or 'Cartel' in their target graphic. But there are also ships that are just called 'pirate' when you target them. Not every ship that says 'pirate' is evil. If you notice some pirate ships not attacking you, and not being attacked at all, hail them. You'll find that in the hail dialogue box they're refered to as 'moderate pirate'.
They are part of a different government, a non-xenophobic one, and they are enemies with no one.
