How come after you do the alien missions for either the rebs or the confeds how come these little alien fighters keep popping out in some systems the are labyled Alien so what's going on houston do we have a bug or what???

No, it's not a bug.
The designers thought you wouldn't destroy the Alien fighters in the mission, so they had them show up everywhere.

and even if you destroy the all of the fighters they keep showing up. so far ive destroyed about 8 of them

Exactly its kind of fun to see a little red thing jump into a system and destroy a fed cruiser but you mingt want to watch out your self, its status is bully!

I hate them. I never quite found out how to beat them until I ended up getting banned from playing it on the Mac because it apparently messed the computer up.
Now I know to use a tractor beam!

Hmmm...I've never seen Alien Fighters proceeding the Alien mission strings. But it does sound as if the Aliens are trying to get their revenge on the player.

i mainly see them in pirate systems. the tractor beam is probably the best way to destroy them.

I haven't checked, but instinct tells me they only appear in uninhabited systems.
No, I saw one in Satori once, which is definately inhabited.
Anyway, the best way to kill them is to tractor them and use Proton Bolts. Be sure NEVER to let go on the tractor beam, becasue then they will fly away and recharge up to 100% before you can even catch up with them.

They appear in systems that ARE colonized, such as Satori and Turin.

I destroyed the alien fighter which jumped into the Tiber system with ease... then again I did have my 6 escorts (1 frigate, 5 kestrels) fighting alongside me, and I did have the neutronic weapons from Clavius and Beyond, so that made it a bit easier... great fun.

I wish there was more missons with the aliens. Its fun to kil them. HA HA HA HA
