I personally have never found them, but everyone tells me that you have to do this:
1)Choose a side (Confed. or Rebel)
2)Do lots of dangerous missions for that side
3)Be a regular at bars
Eventually, the side you chose will give you a mission, you have to find some aliens or something. Once you complete the mission, you can then buy any ship for that side, fighters, capital ships, the whole deal!

Are you asking how to get the alien missions (in which case do what The_virus says), or do you already have one of the alien missions amd can't find which system they're in?

Anyway, you can only see the Aliens during and after the Rebel or Confed Alien Missions. During those missions, you see both the Alien Cruiser and Fighter, and later every once and a while an Alien Fighter will pop up and attack you.

OK, you might as well tell me where the Alien mission is, I will probably be asking as soon as the mission is assigned to me anyways. Just a wild guess, is it on the rim systems, near that Nebula? (I forget the name, my mind is still in EVO mode) Just a note: I am playing as an agent of the Confederation, just in case that changes the mission location or something.

Incase you aren't entirely sure on how/where to get the alien missions, here's a pretty in depth guide.
First, pick your side/team. Feds or Rebels, no pirates here. Hang around bars in systems that belong to your chosen government (sometimes independents have the missions too), and you will, eventually, get a courier mission for them. Do this mission. After this, get a better ship (at least a Rapier, I would say, though I usually plump for a corvette. You can do it in an argosy, I s'pose) and build up your combat rating, to at least average. Start hanging round your government's bars again. You'll start getting more missions, usually to destroy a deserting frigate (feds mission) or kill a VIP or convoy passing through the system (rebels). Fending off fed and rebel attacks is another popular one. If you work for the feds, you won't want to do the Diphidia II mission string, which will bring your rating down. If you're a rebel, go ahead and do it. After a while, you'll get more complex missions. The alien strings will appear, more often than not, at Sirgil III for the rebels, and Hodgson's World for the Feds (that's Sirgil and Matar systems, respectively). This is because the first part of the mission will be to do a system sweep through either Risa and surrounding systems and nexus and surrounding systems. This goes on until you find the aliens. Thet'll be in Castor, I think, when you first go to seek them out, and then when you have to go and actually engage them they'll have moved to Gamera. You only have to destroy the Cruiser, but destroying the alien fighters aswell makes you feel much better. It's a bit easier with the rebels because chances are you will have got the tractor beam from a previous mission, so you can hold the aliens in place, meaning that they can't bring their weapons to bear on you.
i recommend that you do the alien strings, because a) it's one of the best missions in the game, b)it's well paid, and (possibly most importantly) c) you get access to the military ships from the military shipyard of your chosen government. Happy hunting.

As cable_guy said, the final Rebel alien mission takes place in the Gamera system. The Confed alien mission, I believe, takes place in the Tryvin system instead.

You'll only see the Alien Fighters if you work for the Rebellion--if you go Confed, you fight the aliens once and only once. After doing the Rebel string, Alien Fighters will pop up every once in awhile in any non-Confed system.

If I write a letter to be put in a time capsule to be opened when time travel is possible, and if in my letter I ask for some item to be sent back in time to the point I sealed my time capsule, wouldn't that item appear just as I seal the capsule? Just a thought...

Dirty little *******. God they **********. I cannot kill them. I easily killed the cruiser but never killed the fighters. Luckily you didn't need to kill the fighters for the mission or else I wouldn't have been able to. To start on the alien string for the confeds, you need to go throught the particle beam string. Get that in the Sol system, methinks. Next, retrieve Confed spy and investigate missing ships. Then find the fighters. Then take out the cruiser. Realize that each little statment is a separate mission. They are fun to do and you will earn some big credits by taking out the alien ( 10M credits to be exact). If you don't beat it right away, keep trying. My suggestion is to let the destroyers (Or whatever ships are out there) to attack the cruiser as well. Their fire will draw the alien's weapon away so you can fire with no worry Also I suggest heavy rockets, torps, missiles, javelines, whatever you can use without risking life to yourself. The fusion beam hurts your ship so be sure to jump around a little.

Untrue. I have seen the aliens a few times after fighting them with the Confed string.

A very odd thing I noticed when hunting down the Alien cruiser. The Confed Cruiser shadowing me as an assistant, when I hailed it it was denoted as a Rebel Cruiser. It was a full blown Confed cruiser. Anybody else see anything odd with that?
I also have attacked Confed cruisers to see how I rate vs them. If you attack a named Confed Cruiser (USS AGAMEMNON), its message is "Feel The Wrath Of Our Mighty Particle Cannon". Be sure to remember that this is after I did the confed missions. The only thing is that they never fired it. I stood in front of the damn ship long enough to be destroyed and it not once fired it. I was sorely disappointed.

That's thanks to a STR# resource error in EV Data--In the government comm short name strings, one of the confed ones is missing, setting up a domino effect for all strings afterwards. That way, all governments after this are wrong (like Escort Confed, the gov't of the Confed Cruiser that escorts you). To fix this, insert a field that says "Confed" after the UGE field in the "Govt comm short names" STR# resource.

On another note, I admit I messed up in my previous post--I meant to say that alien fighters will only appear in non-confed systems (don't know how I confused the two) but anyway, I apologize for the error.

Eh, that would take too long. I just laughed it off until I went into a Rebel system and the damn thing attacked me. I ran away but it never followed me after that.
