Just hijacked a confed. cruiser. Now what?

I'm a rebel, and have successfully dominated 32 planets. My 10 lightning escorts, and my kestrel, have successfully disabled a confed. cruiser. Should I trade in my kestrel for it, or use as escort? Will the rebels confuse me for a confed.? Please answer, because I can't leave my computer on all day. Thank you.
