On the HUD:Connection Analyzer, occasionally I'll see an extra set of dashed red lines circling an un-bypassed security block (either monitor, proxy, or firewall) for a few seconds. What exactly does that signify?

I'm not quite sure, but I think that it may be the system checking to see if any of the bypass's are not working. I think also that a moniter bypass makes it so that there are no little red things. I really don't know, but that's the closest guess I can make.

I haven't experienced that as far as to come to any proof, though it is true that a bypass disables that. It really boils down to only one thing it can be because of the colour: A warning.
It may be the sysadmin checking the systems to see if they are being bypassed It may be the system doing something weird It may be the system getting suspicious
Though my guess is the first, as that I have occasionally been traced even though I had a monitor bypass up and running.

It's the monitor checking to see if they are working correctly. Monitor bypass will kill this security system, allowing you to use the other bypassers without risk of detection. I believe this is all mentioned on Uplink's help section of their Internal Services Machine.
Also, as a note: The better the title description for the topic, the less chance of duplicate topics, and the greater chance people will get their questions answered quickly. "Quick question" is not very descriptive.
