Hi, I recently downloaded CS after hearing great things about it. The problem is, the tutorial pdf that came with it doesn't cover using your own sprites to well. Could someone help me with using/animating original sprites, or direct me to a good tutorial/guide? Thanks alot!

The tutorial is minimally helpful, read the usermanual dissecct an existing animation file formulate questions revisit the usermanual, wash rinse repeat.
in short your sprites/image files must be placed in individual files (.png/.pict) per frame.
they go in your pictures folder.
Again read the manual, thoroughly.

I've already made most of them as gif files; so after i have various frames what? sorry, but i'm new to this, so if you could explain a bit more it'd be great.
Png or Pict only. If you had stopped to read the manual you would have never made them .gif's.
And the comment someone is bound to make is "CGE supports any format QuickTime supports", this is true. However Quicktime doesn't really support .gif, it has to convert it and pictureviewer (which is the equivalent of quicktime with a 10cent interface) will not animate your .gif images.
pict/png...see the last page of the manual for a chart.

Find a program to convert your files. I have never used it, but several people on here have suggested Graphics Converter. Also, any art program that loads gifs and can save as pict should do, too.

Yeah, I converted them to picts through photoshop, and i think i'm alright now. Thanks.
