I was wondering (& I tried searching) if weapons designed to drain energy drained from AI ships, so for example if I modified the Thunderhead Lance to drain .2 units of fuel for each shot, would it actually drain it from the AI ship? I don't believe that the Afterburner for AI ships uses fuel, but I could be wrong (very easily).

I don't believe fuel calculations are done for AI ships. Watch how an escort can follow you to you max jumps, when the escort ship actually carries less fuel than you.

You can set fuel recharge rates fro AI ships, so I always assumed they were affected by fuel drain in some way (though obviously not for jumping).

I would guess that the design feature allowing escorts to follow you no matter how long you stay in space was implemented for the same reason that those said escorts can match your maximum velocity, no matter how slow you are: easier to write AI for computer-controlled fleets. It appears that AI ships use up ammunition; I don't see why that wouldn't be true for energy.

The answer to that is yes. AI ships will eventually run out of fuel when using fuel-consuming weapons.
I actually first saw evidence this in EV Classic... I had used a plug-in to change the Bounty Hunter to a Shuttle. However, I gave that Shuttle a Particle Beam, which ate fuel like a glutton. The Bounty Hunter would fire it at me for a time, but eventually run out of fuel and do nothing more than charge at me harmlessly.
You could try that Thunderhead Lance experiment to prove it if you wanted. Set a particular variant so that it has only Thunderhead Lances, 1 jump of fuel, no fuel-regen, and no other weapons to annoy you with. Then, set it to always show up when a pirate düde is called, and a system to always call that düde. With such a plug-in, you could go to that system, and observe the Thunderheads to see if they eventually run out of fuel and stop firing.
