I always thought it would be neat if you could have missions where you piloted a ship onboard another ship, when the ship gets in conflicts they launch you out and you fight, and if you die, an excape pod flies back to the mother ship or something.
In the mission BBS it could say like "Federation Fighter Pilots wanted" "Auroran Fighter Pilots Needed" "Fighter Pilot Wanted"
I always wanted to get launched out as a fighter and just shoot the hell out of everything tell the end. The mothership could give you commands also.

Unfortunately it is not possible to be the pilot of a fighter launched from an AI ship.
You can make fighters into escape ships. If you are destroyed you launch in your escape ship and can continue fighting or attempt to escape. But that doesn't sound like what you want.
You can also make missions that change your ship. With that you could be given a fighter for a mission. You wouldn't get to be launched by another ship but the idea is similar to what you want.

Yah. The "Being launched" is the toughie. I had some brief thoughts about using the "unfold to fire" animation but that's no good. Obviously, the "launching" ship could be an ally, and not really your mother ship.
More intriguingly, it could belong to a unique goverment with its own fighter voices; replace these with phrases that refer to you as an independent ship. i.e., when an enemy is destroyed some Air Boss-like voice says "Good work, Red Five". Hmm. Means tweaking the ship name as well.
Now, the illusion would be fairly good if when you leave a planet you would immediatly see the mother ship launching fighters identical to yourself. The idea, you see, is not to actually make you a launched fighter, but to create a convincing illusion that you are a launched fighter.
Hmm. This would all work better, methinks, in a TC. Then you could do such obscure tricks as making a hypergate look like a carrier ship, change all the escort voices, etc.

Another idea is to change the look of you ship when its key carried fighter is not on board. You could set it up so when you launch a fighter your ship changes to look like the fighter and the launched ship looks like your old ship. You could say that you left in the fighter.
This still has problems though. You aren't being launched by an AI ship, it is just your ship with a different look. The other problem is that this would only work if you knew what the original ship looked like. You would have to have the special fighter bay on only one type of ship and not allow it to be purchased or sold.
