I am working on a plug and have modified a lot of things. Now when I try to save, it says The end of the file was unexpectedly reached (-39). PLEASE don't tell me I have to start over!

Well- I fixed it. Now I know why Nova has so many different files! They simply can't fit all the stuff in one thing!
Yes, you've run into the only reason why my current plug spans 3 files. There are 2 limitations to the resource fork in all files - 2727 Resources - 16MB total size
If either is reached, you get an end of file error.

The effect has nothing to do with the Escape Velocity games; it's simply an inherent limitation of the resource format. If your plug-in is going to be large, I suggest you break it into multiple plug-in files the way they did with the data files for EV Override and EV Nova, before you start losing file integrity.

I often get that error (-39) when working in ResEdit through Classic in OS X. When I boot in 9.2 and perform the same thing I tried in X, the error won't appear
