What would happen if you created a mission that, when completed, changed the visbit of the system you were in when you completed it?

The would be a Very Bad Thing. It hides the system you are in, and the result is this: the planets disappear, no ships jump in (only the ones there already jump out), and you can't jump out.

Close. You still see the planets and can land and everything, and you can hyper out, but you loose the actualy system your in on the map. It's a little strange - let me see if I can illustrate it w/ ascii

Well put. It works fairly well in a very small number of cases, mainly, if a system is supposed to "explode" or disappear or whatever- assuming the player doesn't look at it too closely, which he/she usually does.
