I have two questions that occurred to me when I recently tried something new. Typically I don't fly fighters but thought, just for a change, I would give it a go. So:
I noticed that my phase cannon typically missed other fighters when I had "A" pressed - it seemed to me to be a problem with you only being able to point in certain directions and my enemies being "between" these points - it wasn't a big problem with larger ships. Is this normal, have other people learned to live with it, how?
When I transferred to a Vonian heavy fighter UE ships would attack me whenever they saw me. I was pretty much loved in UE space so suspected it was some problem with the fighter itself. Does anybody know what I'm talking about - is there a way to get around this? I just wanted to try out a Vonian fighter with cresecent upgrades and the like...
Your answers would be greatly appreciated.

I've never really noticed it. I'd advise moving about a lot, so you won't always be firing at the same angle, and don't rely on "A" too much. "A" is imperative for a good spearhead attack against slower vessels, usually warships, after a rocket taunt, but against other fighters, you're better off aiming manually (because against swarms, there's rarely time to target anyway.)

The Voinian Heavy Fighter is classed as a "Voinian" ship. Governments who have the Voinians as an enemy, i.e. the UE, will attack any vessel whose listed government is "Voinian", i.e. yours. The options are: stay out of UE space while testing your heavy fighter, and instead roam the Crescent (more effective there, also); learn to live with it - avoiding the UE without killing them should be possible; getting me to make you a plug-in which fixes that tomorrow when I get back from school.

For the first part of your questions, it does happen sometimes, what I usually do is slightly turn my ship either left or right before I hit the "A" button. That sometimes usually does the trick, if not, at least it lines it up more accurately.
The second part, the reason UE ships attack you is because the Voinian fighter you're piloting has an inherited govt setting. If you have ever tinkered with ResEdit, you'll find that in the ship's setting, it's inherent govt is set to Voinian, regardless if any other government happens to own one. There's nothing you can really do, unless you get a plug in that modifies the government. The attacks on you only happens to players only, not to AIs.

If failing to hit incoming fighters continues to be a problem, add a single blaze cannon to the setup. The blaze cannon is inherently inaccurate, so it speads its fire in such a way that it can hit a fighter which is coming in on an 'in-between' vector that the more accurate weapons will miss. Hits from a blaze weapon knock lightweight ships all over the place... into the streams of fire coming from your other guns.

Well, another thing -- A points you straight at a ship; if a ship is a moving target, sometimes you want to aim ahead of it. Logically anyway.

Actually the problem is most acute when there is very little angular motion between you and the target. They just come straight down the "alley" and you can't hit them until very close range. If they have some angular motion the "integer targeting" or whatever problem isn't as severe.
My solution has been to go back to turrets and give up on fighters with fixed guns. With fixed guns I was trying to minimise the angular motion to make my targeting easier. With turrets I don't need to worry. Also, more generally, I'm too lazy and easily distracted to fly a fighter - they are great but you need to spend so much time killing warships and, if you loose focus for a little, you can be dead very quickly.
Actually, if the truth be told, my solution was to go off and play Cythera for a while - the perfect antidote to EVO.
