I think this may be impossible but try to do the game with just the original ship (No modifications).

Aside from the fact that it is impossible to complete all central objectives... Modification of ships is one of the most loved features in EVO. It gives pilots more individuality than just a ship choice. Sorry to burst your bubble, but thats like saying play the game without a good part of the game.
