Version 1.0.2 was a result of early development on EV Nova, and as such, the AI is a bit more difficult, and there's some impressive under-the-hood changes. For more details, see what Blackdog said.

I'm not sure why the pilot file format changed. It might have to do with the changes in the way certain resources are activated.
